Why does my guitar sound like this?

A quick one that's been bugging me for a while, and I think the answer is down to the wya my guitar is setup, or rather the lack of a proper setup :)

Using a korg tuner I tune the top e string until it syas all great and in tune.

I then tune the B string until it says all ok, but when I play the 5th fret on the B which should sound the same as an open top, it doesn't :( And the tuner shows it's out as well.

Is this normal, or is it down to the way I've set the bridge, I'm just about to have a play to see if that might sort it? It's an Epiphone SG.
 
Your intonation is out, either search the net for how to fix it (can be a lengthy and annoying process!) or take it to a tech.

If you tune your B string to pitch then play a harmonic at the 12th fret and check it with the tuner and it's out of pitch, then it's definately your intonation.
 
You'll need a chromatic tuner before you even want to attempt setting up the intonation yourself.
