Why does windows mess up the boot sector of secondary drives?

Today after installing windows on my new drive I found that when I tried to boot from my normal drive I could no longer do so because windows had over ridden the boot partition of the other hard drive where the truecrypt bootloader resides, so I had to use backup disks to boot the os. Why does windows even touch the data on other drives? So infuriating that it does that without permission and screws with the data on the drives.

Have to agree with Bledd. here whenever I install windows (especially vista/7) I always remove additional drives. Nothing worse than it putting the boot loader on your large secondary drive and not the one you are loading windows from!
