Why only 4093mb on Vista 64bit?

That 3mb is used by the hamster which generates the all power for your processor. The hamster has a small terminal so he can browse the web whilst the processor is idling.

It's totally normal, in fact if you didn't lose that 3mb it would be because your hamster is dead and then your PC wouldn't power on at all.

So why does it happen in Vista? I'd have asked the same thing, not because I need an extra 3MB, but because listing a reduced and odd number would make me concerned that the dual-channel RAM setup might not be working. Computer geeks care about things like this :p
 
I would hazard a guess your motherboard is using some of it. Many boards have monitoring tools on them that require a little bit of memory. Intel boards are good at that for example.
