Are you going by the activity LED?

If so, you almost certainly wired the connection to your motherboard the wrong way round.

mine does the exact same thing. brand new pc put 2gether. all bought here. not even got programs loading and the hdd is very active while jus sitting at desktop. not jus leds going but u can hear the drive accessing. think of it was windows updates etc going in background but did seem a lil exessive

Ye i have this sometimes, seems to be ordering/ moving files :\
Doesnt do any harm mind and stops very quickly when it does occasionally do it.

I read somewhere that Vista uses a background defrag tool when 'idle', so I'd imagine it's probably that.

Im pretty sure it was indexing, turned it off.
