Does anyone know any free/open source software that I can use to test the quality of a Wi-Fi connection? I'm looking to be able to test throughput and any packet loss and I would hope that there would be a better method then for me to just do a file transfer to test speed and set of pings to see if any drops.

seconded for PRTG.
Also inSSIDer is handy for troubleshooting too. Shows you a little graph of signal strength over time (without the need to be connected to the network) and can log the values, which can be useful for monitoring 'dropouts' and signal dips and correlate them to possible causes. Not to mention channel overlaps with other networks :)
