OK, here's a weird one for you.

Is there a way I can keep my gamepad (wired 360 controller) controlling my windowed game (at the moment dark souls 2) while I can still use the mouse/keyboard in other windows?

Purely so I don't have to alt-tab out and click back in to chat, 'cos that's a lot of effort!

This will allow you to set a key that you hold, while holding said key you can move the mouse to your second screen and type, then move the mouse back to the game. Stops you having to alt-tab out when gaming to axxs the second screen. Some games would auto tab out when you move mouse to second screen but most were just fine. You can't keep the mouse pointer on the second screen otherwise it will stay your active window and the pad won't work so make sure you bring the mouse back and click on the game screen to allow the pad to work again.

If that does not work/make it easier for you then no idea, it works for me.

Now I used to use this a lot but not anymore, some games would auto tab out when you move mouse to second screen but most were just fine.
Will that work properly on a single monitor though? Dual control of the game and windows is what the OP seemingly wants

This is for a chat program right? Does it have a web version you can sign in to? If so you could just use the steam overlay and leave the web browser open so it is always there when you open the overlay.

You can connect to the same Skype account on multiple computers at the same time, so you'd be able to do that without confusion when it comes to messages showing up as unread.
