I used the £30 students route to upgrade my Vista Home Premium to Windows 7. I made a bootable ISO and did a clean install. It looks like my motherboard may have given up the ghost. Will I be able to use the upgrade to reinstall Windows 7 on my new build?

If the original vista install is a retail version then yes.
If it is an OEM version then nope, regardless of the fact that the student upgrade is classed as retail.

I'm far from an expert with this, bit I would have thought there wouldn't be a problem?

If he buys a new motherboard (due to previous failure) he is able to install his OEM Vista again? What is then stopping him using the upgrade he purchased from Microsoft?

Unless I have the wrong end of the stick, I say you'd be fine...

you will need to contact microsoft and tell them the mobo is a no go and they will give you a new licence key. oem os's can only be installed onto one system. after you get the new key you will then be anle to install vista then upgrade to win7

To install the upgrade without first having your original Vista installed, you'll have to install it twice.

So boot from the DVD, install without putting in the key (as it wont work), then go over the top of it (upgrade) your unactivated copy. Once installed a 2nd time, your upgrade key will work again.
