Windows 8.1 no start menu

Hi all

I put the hard drive in a laptop into a USB case to transfer all the documents on it to another computer. I believe that doing that changes the permissions (Got a message saying I didn't have permission) after it finished I put the hard drive back into the laptop and started it. I realised all the taskbar icons didn't work and simply said they were referring to a location that was unavailable, I managed to open up explorer using taskmanager and found that documents was inaccessible, same message as before "you don't have permission" I realised the permissions were now messed up so I enabled inheritance from C:/Users/username but many folders failed to enumerate, after that I tried system restore which managed to restore however, some programs cannot seem to access their data (chrome says profile cannot be loaded, ie does nothing) and the start menu is completely blank and the apps list, sounds like a permissions issue, is there any way to reset the permissions?
 
What was the OS on the other computer. What is the OS you are using? I've had this problem before with externals, but not with one with a OS on it. Windows just applies permission to everything on the drive even if it had none before hand. Very obnoxious.

Do you have a backup of the drive? Your data etc.
 
Both systems are windows 8.1, I've managed to make applications work again by taking ownership of my username folder and that seems to have worked, start menu is still blank, am I missing something?
