I have just knoticed that what ever I try Win 7 refuses NOT to create a 100mb partion on one of my mechanical hdd, even when I am installing the OS to my SSD.

Any idea what this partion could be?

Windows and all apps are on the SSD, but there is a 100mb system partion on the mechanical hdd.

The 100MB system partition contains boot files and you can't startup the OS without it. It will be placed on your hdd because the sata port it is connected to is 'top of the list' that the windows installer sees.
The best way to avoid this is to only have your ssd connected when you install windows, then connect the hdd(s) later.
