Is there anyway to manage these at a folder level? It's incredibly annoying having the root of my games dir filled with junk!

Unfortunately not, it seems you can only control which drive they're installed on. I found it so annoying I created a separate partition to move them to.

There's a chance you might be able to use Symlinks, but it's not something I've tried.
