I have a few mods, the HD one, apply oils and a mini map one. I originally had them applied to the non GOTY edition game. Having now finished the main game and after being impressed, I bought the expansion packs. My save game has continued from before but I now have two game folders for TW3 in the GOG folder. I am no 100% sure if the mods will apply to the new version, any pointers please?
Edit, I think I've managed it myself. I uninstalled the regular game, then pointed Nexus to the new path and reapplied the HD mod.
