Once the pilot has ejected, pull up at about 60m distance and eject from your ship. Make sure you're targeted on the ship and slowly manouvre to within 30m of the 'dead' ship and hit 'Enter'. Then 'Target', 'Actions', Claim Ship'! The fly back to within 30m of your original ship and get back in.

Make sure you have the required nav. software installed so you can remotely command your newly aqquired booty.

Some things may be a tad off there, I haven't managed to get X3 working since that bloody 1.3 patch and now the 1.4 patch so forgive me if I'm a little rusty.
 
Leave them on a trading station, shipyard or equipment dock. All other stations (except your own) are not safe since the game engine could decide to remove thos stations.
 
OK cheers, next question. what the hell do I do with them. Can I set them trading, defending, should I sell them for money at this point in the game ( just start only done the first mission) ?

There's a lot to take in, granted, but if you stick with it, things start slotting into place eventually.

Get the abandoned Toucan Hauler first, its pretty easy, then dont bother keeping it, your reputation wont allow you as yet, to take multiple passenger transport missions anyway, so its of next to no use to you at this stage.

Sell it and buy a few upgrades for your Buster. Then, again, read some of the guides to trading etc and slowly start earning cash. I've been trading in space fuel, energy cells and wheat at the same time I've been reading the bulletin boards and transporting single passengers around between stations and systems. You can make around 2000 credits with each run.

It's worth printing out a few of the guides in that link so you can refer back to them at your leisure.
