Zotak 610i ITX smart fan trouble

I've just put together a new rig for my brother using some of my old bits and bobs with a new case and motherboard.

The smart fan option in the BIOS just doesn't work!

Well, not in Windows anyway...

Smart fan does it's job and increases fan speed when running memtest from a cd.

What could be causing this?

Windows 7 HP power options are set to balanced, hardware spec:-

C2D E6600
Zotak 610i ITX
4GB DDR2 800
Lian Li PC-Q07
Antec Basiq 350w
OCZ Vertex 2 60GB

Any ideas?

It seems to be an ACPI issue. I have an option in the bios for versions 1.0, 2.0 and 3.0.

Should I need to reinstall Windows 7 if I change these settings?
