could be that as the heat sink is a lot higher in the case it isnt moving the air around close to the motherboard and hense increase in temps... what sort of case cooling do you have?

I think its to do with the fact that the Stock HSF takes the air in, and blows it over the HS and the mobo, the tuniqs is one way. What case and fans do you have?

sorry for the late reply ive got the Thermaltake VB1000SWS Soprano SuperMidi Tower - Silver case with a 120mm on front blowing to the rear and a 120 on the rear taking it out and the side case is of,and thanks for the help

I got a new Thermaltake Armour Jr and I have to say althought the case is very nice the 120mm fans are rubbish! If you need some real airflow I would suggest that you replace them...

*opens can o worms*

Now is some debate about fans and whats best everyone will have an opinion on this! but if you are looking for max airflow then something like a Delta FFB1212VHE or even more extreme Delta FFB1212EHE would move a hell of a lot of air through your case (these really need to be on a fan controller... if you are putting em on your motherboard check it can take the watt/amps these guys take!).

Other good 120mm and less extreme (read not jet turbine) fans include the Sharkoon Silent Eagle 2000, Scythe S-Flex and Noctua Fans... I am off the opinion you may as well buy quick and loud and run them slower then if you need the cooling boost you can always turn up the engines :)
