Metal Gear Solid 4 ending confusion (SPOILERS!)

I've just finished MGS4 with my other half and she raised something fairly interesting that I can't find an answer to online.

SPOILER:

As I understand it Naomi died from cancer after she suppressed her nanos at Shadow Moses and before Otacon uploaded the virus/worm into GW. Now I don't have a problem with that but what confuses is me is that Big Boss makes reference to talking to Naomi and also passed on a message to Snake from her about Fox Die. Didn't Big Boss only awaken after the virus was uploaded, and if so wasn't Naomi dead at that point?

As i see it Naomi was kept in the loop about BB not being dead, the body being solidus etc, etc. Im sure she was also involved in the reconstruction of BB from parts of Solidus and Liquid, as was EVA and Raiden, Eva died before Naomi so BB must have been "alive" then. Drebin injected Snake with a new FOXDIE that killed Eva, Big boss (in the end) and Ocelot, so i expect when Naomi found out the second foxdie virus had overwritten the first she told BB that it was no longer a danger to the world. Not sure if she knew and/or told BB that the new foxdie was meant to kill him.

This game is the only reason i bought a ps3 for..i completed it in august 08..i havent really touched the ps3 since..only for the occasional gta4..but nothing beats snake 1-4

Is there actually a definitive answer to this or not? I've watched the ending twice now and I'm sure BB is comatose until the Patriots are destroyed.
