it isnt going to break it etc, its the fact it leaves particles etc in the microscopic imperfections on the cpu/heat sink, which means that the TIM wont be able to fill those holes, thus decreasing its maximum performance.
TBH unless you care a huge amount about single degrees etc its not going to matter, and if you care that much youd be lapping your cpu/HS anyway.
Isopropyl is better because of the fact that it will completly evapourate thus leaving 0 residue so you can achieve very slightly better temps. But mis applying the TIM will probably affect it the same.
