In this film Bourne goes to see another Treadstone agent in order to get some info on what's been going on. The guy says "I thought you were here to kill me", and then attacks Bourne (and subsequently gets his ass kicked with a rolled up magazine). What I don't get is why, why does the guy attack him? He obviously realises Bourne isn't there to kill him.

Mmmm can't quite remember where that fight (with the extremely annoying shakey camera effect) is. At that point, had all the other 'agents' been told to look out for him / kill him?

Was that the part in the house? where Bourne turns the gas on then KA -BOOM!
I think he was told to kill bourne anyway?!

Yeah it's that point. Who told him to kill Bourne though? Treadstone had been disbanded and although Blackbriar was in operation there had been no mention of what it was.

Bourne was a known rogue agent, he'd have been using his own initiative to a) call it in and b) take him down.

Bourne is a wanted man still, remember. Even though Treadstone have disbanded he would still be a dangerous individual to have out in the open and I think that's why Jarda tries to kill him, not totally sure though as it's not very well explained.

Is that guy not the fella who kills conklin (spelling), at the end of the first film, therefore apart from bourne he's the last remaining treadstone agent.

Different agent, but he does say they are the last two.

What's also a little odd is why a trained Treadstone agent would need a backup team for his house, especially one that takes so long to get there.

They are CIA as well apparently, so that makes it even more confusing to me, unless he was working for the CIA after the disbanding of Treadstone.

Where did you get the idea that the backup team was tasked to his house from? All he did was call it in as would be proceedure I'd imagine and the time it took them proves that they were not specifically for his house.

Assets in all main cities.
Generally an agent and a backup team.

This chap would be aware that Bourne was classed as rogue, and would have heard of other agent kills the week before. He is still CIA, just not threadstone anymore.
He arrives home, realises something is wrong, dials his emergency code, backup are dispatched, they take time to arrive.

In the intervening period, he realies Bourne wasn't there to kill him, but no matter his stanidng order would be to take Bourne down, so he attempts to do so, and fails.
Bourne covers his tracks before departing by ka-booom.
