I've got a daily commute of 110Miles, so diesel can be warranted here. Considering getting a 320D most likely SE spec as they're cheaper then Sport's and I'd prefer the additional comfort.

I'm considering a 54 Plate with 123K on the clock for £4K. It's got reasonable SH, although not complete. Aware of Swirl Flap issues, I'd DIY these myself with the blanking plates. Anything else I need to look out for? Or should I really be considering a slightly cheaper Mk3 Mondeo and hold some cash back for potential failures.

I'm not looking at a car with the cheapest running costs, I'd grab a 306 nail or something instead If I was. I would like a little more luxury, reasonable fuel economy, and a decent enough ride.
 
Buy the Mondeo instead. I'm a firm beleiver that once they get down to this level there is no economy benefit in a BMW diesel.

Infact actually what about something from VAG?

I've considered getting another Passat, albeit a B5.5 with the PD 130.

Alternative is a Honda Accord CTDI, again some refinement in the diesel but still fair economy. I'm not after 60 zillion mpg, just a few more compared to the 200sx which I'm currently running daily.
