I played a bit more last night and tried to relax into some of the side stuff... I finished off the AR missions (glad they're over!), did a bit of the Bane stuff, some of the Riddler puzzles.
Thinking about it, I think the problem I face is one of writing, not one of content. The side quests are generally good, the main story is good, but the two seem at odds. If more of the side stuff were integrated into the main quest, so it didn't feel so much like taking time away from the main quest, or if the main quest were a bit looser so you had to explore more and would run into side quests more organically, then I think it would feel better. As it is, doing side quests feels like compromising the main story.
