Is there any in terms of software or hardware? If there is then presumably installing a custom ROM will get rid of the former and unlock the device at the same time.
 
For my three device, it shows a three logo at start-up and shutdown, and comes with a few preloaded apps.

Mine had stuff like facebook and soundhound on ready for me to use (don't know if that's standard).

Those are standard on the One so not operator bloatware. If there is anything specific to Three then it will probably be in a 'Three' subfolder.

A custom ROM won't unlock the phone BigToe.

That surprises me as I had an S3 that was locked to a Spanish network. In order to use it I had to root the device and use an app to unlock it, which worked nicely. However, there were times when the app presumably failed as I would get a SIM locked error every so often and not be able to connect. After installing an O2 ROM however I did not have to use the app at all.

Is the network data not stored in any part of the ROM?
 
Unlocking some Galaxies is possible via an app that requires root permissions. I did it myself with my SGS2. But a ROM itself doesn't control whether the phone is locked to a network or not.
