Partially broken on board Audio - HELP

Firstly, apologies if this is in the wrong section. As its audio related, i opted with this section.

I have a Gigabyte G1 Sniper M3, which uses Recon3di. All was working fine before powering down to swap the GFX cards in the system.

I upgraded my GFX card, and following on from this, the ports for the centre/sub and rear speakers appear to have stopped working.

I have checked the speakers, and they are all outputting correctly. I first tried disabling the sound card, rebooted, re-enabled, still the same. I then uninstalled the drivers and rebooted. Drivers went straight back on when the PC rebooted, and the problem is still there.

I have disabled all other audio devices in the PC, related to the audio output from the GFX card, and this has also made no difference.

I don't remember hitting or damaging the mobo when I installed the new card, but at this stage, its all I can think of that could have caused a partial failure of the ports.

If anyone has any bright ideas, I am all ears.

Check that the audio output is set to 5.1 in windows. Also, check that the graphics cars isn't outputting to hdmi.

I have tried it on both 5.1 and stereo. Stereo works fine, as the front 2 speakers work ok, but you get nothing from any other speakers if set to 5.1.

I have disabled all the GFX card outputs, and the OS is definitely using the creative card for audio output. I use DVI for my monitor, so don't utilize the HDMI connectors at all.
