I would be a little suspicious of this, the first things those symptoms suggest is a failed clutch. Either the unit itself, or master/slave cylinder. Either way, unless the box is making a horrid noise or parts/oil have fallen out - then I would get a second opinion! Because modern gearboxes have synchros, its often very difficult to get them in gear if the input drive is not almost totally removed (eg. by pressing the clutch), but you typically won't hear grinding unless you lean on the leaver as hard as you can.
If you can get to the car, try putting it in gear with the engine off - if it goes in alright it also just points to clutch!
So, car won't go into any gear when the engine is running. Gear stick WILL wobble in neutral. When car isn't running, the gear stick shifts through the gears fine. When starting the car, it's extremely juddery and barely ticks over (often takes several goes of the ignition button to get it to tick over).
Garage said it's likely to need a whole new clutch and flywheel.

This sounds right, from your description clutch is almost certainly at fault. Flywheel is a matter of course these days, especially if dual mass, and especially if its a diesel powered car. That or it could have been damaged by a serious clutch failure (which sounds likely if the engine is having a hard time).

The parts arent too pricey but there's a lot of labour involved. When I had a clutch and DMF replaced in a mondeo a few years back it set me back about £800
Yup, clutch and DMF change on my 3 series was £800. The flywheel for a C-Max appears to be a good bit cheaper than it was for my car but I'd still be expecting somewhere between 600-800 quid. The part cost isn't too bad (though DMFs are a reasonable cost) but a lot of labour is involved.
