I have been offered a car allowance as part of a job offer. The contract does not stipulate that I have to use it towards anything in particular, it simply says I will be given a pro-rated car allowance of £X and that it is non-pensionable.

Does this mean it will appear on my pay slip each month along with my basic salary (and I can then spend it however I want to)? Or does it mean I will have to use it towards a car?

It will appear along with basic salary, so you can spend it on what you want.

And it will be taxed.

As above but also check the company car policy/employee hand book etc. There may be a clause that a car may have to meet certain criteria, 4/5 door, under x years old etc.
