Hmm can't see it being the cmos battery but you never know.

You could try updating the bios on the motherboard to the latest version if not already done, but remember it comes with risks.

having a quick look in the bios my boot sequence is wrong , i have three drives one with the operating system , but it has chosen drive two as the boot drive and wont let me change it
 
Is it a hard drive?

When you are doing your "second boot" are you using the reset button or are you fully powering off the machine and then powering on again?

Perhaps the drive is on the way out and isn't initialising fast enough for the bios to see it on the first run. If you're using the reset button the drive is perhaps spooled up on the subsequent run. Bit of a weird problem if that's the case though.
