LSI MegaRAID disappearing

I have a strange problem with my RAID card, if plugged into the bottom PCIe slot, which is where I want it, when playing games it will disappear and only come back on a reboot. If I place it the 2nd slot from the bottom my graphics card will only run 8x, placing it in the slot below the graphics card it all works perfectly, but I have restricted airflow to my GC. Any solutions to this?

RAID cards are generally meant for server cases with high air flow. I had a similar problem with a RocketRAID add in card. Putting a fan blowing on it stopped the dropouts.

I have always run the card with a fan blowing directly on the heatsink, it never gets more than warm to the touch. The issue is the card disconnects when run in the bottom PCIe slot and running games.
 
Am now totally baffled, put LSI back in bottom slot and Graphics was running 8x again, switched LSI to second slot, which GC previously ran at 8x to find GC running at 16x. Ran a couple of games and LSI no longer disconnects, bonus is GC now has a bit of room to breathe, I considered this solved with no explanation as to why.
