Whats the best way of fixing this?

I've taken a trellace thing out that went over to the garage.
.the flags go to the decking by the summer house and round the back of the garage.

Its just getting very water logged at the moment. I dont know what to do.
 
Depending on locations of surface drains etc would determine on what to do.

You could dig a channel out there and install some of the same pipe you would do with a french drain and have it end up in a nearby drain.
If no nearby drain is suitable, you could do the same as above but, at one end, dig a large hole to act as a soakaway.

This,

Trench, fill with gravel, backfill, seed/turf. My mate just did this in his place in Beverley which is basically clay and it's solved his garden flooding issues immediately after he finished.
 
Where should I do it? Under the paving slabs?

As long as the slabs are dry laid (not concreted/cemented) then that will work as the water should filter through to the drain.

You either want to do it in the current low point (where the puddle is now by the looks of it) or create a new low point which is more convenient to connect to the existing drain network
