Just found an interview from around January where Isaac is seemingly pretty cool about the episode but now he has changed his mind, maybe someone got to him lol

AVC: They did just do an episode that made fun of your religion, Scientology. Did that bother you?

IH: Well, I talked to Matt and Trey about that. They didn't let me know until it was done. I said, "Guys, you have it all wrong. We're not like that. I know that's your thing, but get your information correct, because somebody might believe that ****, you know?" But I understand what they're doing. I told them to take a couple of Scientology courses, and understand what we do. [Laughs.]

Did you see what I did there?

The episode was not shown in the UK, as it is believed that the diminutive closet dweller may have been inclined to sue under UK law, where the penalties for libel / defamation could be much larger (of which Parker and Stone were fully aware, hence the quote in the episode).
 
I thought this would happen. I knew he was a scientologist so I didn't think he'd just sit back and take it. So all the stuff about the aliens being thrown into a volcano, is that really what scientologists believe? It's hard to believe that anyone would take that seriously.
 
Rumour has it that the good ol' Church of Scientology pushed Hayes into leaving after they got rather upset with the episode, rather than him quitting of his own moral accord. Hence why it took him quite a few months after the ep was made to leave, and why he was originally so relaxed about it (ala Sirrel's quote). So I wouldn't neccesarily condemn Hayes for hypocrisy, more for not standing up for himself.
 
What was the episode where they were having problems changing the south park flag! It was of White people hanging Black or something, but the Kids couldnt see it for what it was!

You'd have thought that would have grated on his nerves!
