£100 ($170, €125) if you can solve my hardware problem (Longish)

Have you tried changing the option "legacy usb support" in bios from Enabled to Auto? I find that this has solved a lot of un-responsive USB issues in my personal experiences. It sounds strange I know but worth a shot.
That is going to be my last option before i give up and go single drive route i have tried everything else and i'm loosing the will to live last week i have been up till 4am every night and i can't take it any more, so will post back later with final result.

Or simply use cloning software to copy teh drive C install onto drive D? That may be done at a level where it can't get so confused..

Surprised it took so long for someone to suggest this.

Installing everything twice is a ridiculously laborious way of achieving a mirrored drive. The sensible thing to do is get one drive set up how you want it, then clone the disk to the other one. Job done. There are tons of free and paid programs for cloning disks.
 
Right well to put this to bed so to speak i have tried to get it too work the way i wanted and can't get it too play ball, i even tried cloning the drive using True Image and that just locked straight after post, don't ask me why i have given up trying to work this build out, anyway i have gone down the route of single drive 256GB Samsung 840 Pro and imaging over to the other 128GB 840 Pro which only takes seconds, so it's far from perfect but it will have to do otherwise i'll never end up with a working system.

So what do i do about money? No wazza you can't have it for your suggestion either :)

There is no doubt i have had tons of help so thanks to everyone for your input i'm very grateful, I don't think i should give it all away as i'm still not running the system I wanted but i want to say thanks so should i give a certain member something or bung some of it too charity, if so what do we think is best, cancer, help for heroes, foodbank for the less well off, over to you guys and girls.
