I have a 144Hz Freesync monitor and the only time I have had this issue is when I upgraded from Win 7 to Win 10 and there was flicker on the desktop. I then noticed that the refresh rate in windows was showing as 60Hz, so I set it to 144Hz and it's been okay since.
No, actually that last sentence was a lie, it dropped back to 60Hz once after that (Cannot remember why, maybe after a patch or something) and I reset it to 144 again and no problems since.
Not wishing to get on any bandwagon, but you would have thought that with all of their money and driver expertise we constantly hear about, Nvidia should have had this nailed months ago. It's not fair to the users having to put up with something that is so iritating and I wouldnt wish it on anyone as it really can spoil your computing/gaming enjoyment.
So come on Nvidia, pull yer finger out on this one please.
