Yes they will have felt shorter on breath and so will you. You get used to it. It doesn't feel like you are drowning or anything, it just feels like you have been running when you have actually been strolling. Hard to explain, but its not going to freak you out or anything, you will be fine.
Just ensure you read everything you can about altitude sickness. You cannot rely on the guides to be checking up on you all the time, they might miss a symptom. Also ensure you get plenty of acclimatisation time up front in Cusco.
I am doing the High Inca Trail this year which crosses a 5000m pass. Already been beyond that in the Himalaya but that doesn't guarantee that Ill be fine this time. Altitude is a funny thing.
