what would be the difference in using a 3gb/s and 6gb/s hdd

None whatsoever.

A mechanical HDD isn't fast enough to bottleneck either connection.

In fact they're hardly fast enough to trouble SATA 1.5Gb/s.

Correct. The only difference is how fast you can fill the cache but since most HDDs have a 32 or 64 MiB cache you wouldn't even notice that difference.
