3TB drive issues

I got a WD green 3TB drive a while ago and depending on which controller its attached to it has different problems.

Motherboard is an EX58-UD5, this has intel sata2 ports and some jmicron sata2 ports, I have added an asmedia sata3 pci-e card as well.

With the intel ports the computer hangs at the DMI pool data message on boot, so it fails to boot at all, however if i disconnect the drive, boot normally and then attach it once in windows it works perfect! no errors or problems at all, but I have to disconnect the drive every time i need to reboot :(

With the asmedia ports, the drive randomly vanishes when i try to write to it, scanning for new hardware in device manager sometimes brings it back for a short time. Its fine if i only read data from it. I also have my boot ssd attached to the asmedia card and I have no issues with this so I do not think the controller is at fault.

the jmicron ports have been disabled as they are unstable with whatever is attached to them and with whatever drivers/bios i use, with the 3tb drive I get boot failure and the drive randomly vanishes if i attach it when windows has already booted. (I don't know why gigabyte added these extra ports, completely useless)

Any help would be appreciated, at the moment I use the intel ports but im afraid the sata connector will get damaged if i have to keep reconnecting the drive every boot.
 
passes fine on the intel controller, unable to complete on the other 2 controllers due to the extended test taking 6 hours and it always drops at least once during that time.
