If you're a Canon user, check the disks that came with your camera, one of them ("Digital solutions" I think) should have a utility called "Photostitch" on it, does the job nicely.
Other than that I'm not aware of any other free utilities, and I'm assuming by your mention of Paint.NET you don't have photoshop, only Lightroom?
For a vertical one, you'll probably have to edit the photos to be a landscape sequence then once compiled, crop/rotate the ICE output in your favourite photo editing tool.

Yeah i know, i was already standing on the edge of a bench so couldn't get further left. I think i'll crop it a bit to make it more central which will also give it a bit more of a taller look.
