Cable tie groups of wires together, hide extras bits of wire in drive bays if you can, or behind them/ above them.
Now... I would just cut holes in the motherboard tray to route wires with but I didn't have any of them tools when I put my v1200 together. Ignore the bottoms part, never seen

The IDE and s-ata cable have been routed under the motherboard and the other cable tied to keep them as tidy as possible.
In yours the should be a gap between the motherboard and graphics card to the left of the PCI-e slot, you could route the motherboard 4/8 pin cable underneath that.
The others are kind of hard to distinguish to be fair
