Can a secondary internal HDD cause slow/lag problems?

Guys, I have a 32GB SSD which I only use for windows and maybe a few very small apps, everything is installed on a secondary internal 1TB hard drive (Seagate Barracuda 7200.12 1TB SATA-II 32MB Cache)

It seems every so often my machine will fall asleep for a second, then I hear a clicking noise coming from inside the case as if something is powering up then the computer carries on as normal, the mouse will also freeze for a second, sometimes happens while gaming. It won't happen if you're doing something but it can happen if you leave it from anywhere between 1 minute and 5 hours.

It's starting to get on my nerves now, I am pretty sure its not the SSD because that wouldnt make a clicking sound, right?

and another thing just now I loaded up a flash game and it started to play music but I closed down my browser and the music kept playing for 2 or 3 seconds after the browser had closed.

This is a Ultima Dreadnaught from OCUk with a 1200PSU, so its by no means old or slow, I just need to fix this "catching" problem is the best way i can describe it.

Sounds like your system is attempting to access the secondary hard disk, which has powered down to save power, and is having to wait for it to spin up.
 
go to control panerl>system an security>power options

click change plan settings on high, then click "change advanced power settings, then on hard disk, where is says "turn off hard disk after: " click never

Should stop it powering down when idle if this is the problem.
