I don't do this often enough to know how to get the best prices.

Im going to Seville in Spain for a week in September, we want to hire a car for part of the holiday to travel out to the mountains/national parks.

Im seeing prices in the region of £50-60 per day with the excess protection (half of that without). This seems high to me. I only need the smallest car option.

Anyone know if I can do better?

You can get a car way cheaper than that via a third party, but you are taking on more risk. I don't know your travel dates, however I can see deals for around 130EUR for 1 week hire from Seville airport for a Fiat 500 or equivalent via Holiday Autos. You should check the terms, insurance cover etc, as the cover through third parties may not be equivalent to the direct options.

Potentially 10th till 17th September if we have full 7 days but we might only do 4-5 days with the car.

On Holiday Autos Im seeing a week price for 115E plus its an extra 70E for the premium excess protection insurance making a total of 185E. That's a lot better price.

Im wondering do I need to buy their excess protection insurance as Ive heard I can buy it separately for less? I don't like the idea of having a 1300E hold on my credit card and being liable for that.

Is Holiday Autos a good reliable site?

I've used them and Discover Cars before in Europe without issue. Reviews of pretty much all these brokers like them are mixed tbh, up to you to decide how much of a risk you want to take to save a decent amount of money.
