If I want to syncronise a Mac Pro and Macbook Pro so that I have the exact same files (in certain areas, eg documents) on both do I have to do this via an external HDD or can it be done directly over a wireless network?

I use DropBox (getdropbox.com), which also provides web access and folder on Windows and Linux. 2GB storage unless you pay for more.
 
I use ChronoSync to sync between my Mac Pro and NAS so I would expect you can do that, you would obviously need to setup sharing on the folders you want to access to on your MacBook.
 
No what I said was that I can sync between my Mac and my NAS that are on the same network so I see no reason why you can't do that but between two Mac's. Like I said though, you will need to setup folder sharing so that both machines can read/write to each other.
