I have a tower PC and the top fan started to slow down making an enoying sound. So, having powered off, I removed the side cover and laid the PC down - perfect. After a couple of days I stood the tower up again - minus the panel- and within two hours the fan was struggling noisily again.

Suggestions please to the reason and a solution.

as Tamzzy says, sounds like the fans on its way out, replace it or disconnect it for the time being till it can be replaced
 
If its just clogged
If the fan has a sticker in the middle you can take the sticker out blow it out with compressed air and put some oil into the fan, and than put the sticker back in.
Obviously making sure the fan is disconnected and using only few dribs of oil (wd40 is not ideal, it needs to be a proper lubricating oil)
This is only temporary solution, the sticker will peel of so as suggested you should consider replacing the fan.
 
that's cuz you've altered the load placement on the bearings, so it's not grinding on the worn out bits of the bearings
 
That does confirm tamzzy assesment..

The wait between the fan being turned and the noise starting agian, is the fact the bearings would have needed to move back into their original positions..

You need a new fan.. :)

What size is the fan?
