That's because the adaptor only converts the connector interface and not the type of power your fans use to regulate their speed.
Bit surprised by that - I bought a GPU fan to 4-pin fan adapter for a 7870 once and it just worked. I strapped a 120mm and 92mm fan to the heatsink and got it amazingly quiet.
Edit: Derp, just remembered OP is asking about 3-pin fans. That's a hardware incompatibility so software can't help. Tealc's method works, or a fan controller that can do DC regulation. But making yourself a little board to do it yourself is cheap and fun!
