CPU Fan Error on boot

As per this thread, I was having some issues trying to get a GPU to work. In an attempt to resolve that I tried updating my massively outdated BIOS. Not only did it not resolve the issue, it raised another, somewhat worse issue which is why I am now posting here rather than the GPU section.

Unfortunately since updating my BIOS to the latest version I have been getting "CPU Fan Error - Press F1 to setup" and the fans on my radiator (Corsair Hydro H80 [Not the H80i - The crappy old version]) sound as if they are spinning up to 100%, spinning down, back to 100% and so on. In the BIOS the CPU fan speed keeps changing from 5500RPM to N/A every few seconds and the lights on the CPU pump flash on when it goes to 5500RPM then turn off again when it goes back to N/A.

I'm not sure that it is relevant, but the computer does POST and then a few seconds later the error screen occurs and it is accompanied by a beep of 1 long, 4 short.

I have attempted to reset the pump by holding down the button on the pump while booting the computer, but that didn't help. In the BIOS fan control settings I have reduced the lowest RPM limit from 600 to 500/400/300/200/100. I have also set that to "ignore" which allowed me to boot into Windows, but the fans remained at max speed which sounds like a jet engine.

It's also worth noting that the CPU is not overheating at all and is hovering around 25'c idle.

According to some threads I found on the issue it is common in a pump that has developed a fault, but that seems highly unlikely as it was working perfectly before the BIOS update.

Are you able to install a new BIOS using a USB stick? I'd try a slightly older BIOS revision if the latest one is giving you issues.

I've tried restoring it to the BIOS version that it had before, but I get the error "WARNING! BIOS inner framework was changed. The BIOS image can't use in this motherboard.". I've also tried flashing it to the previous version, but the same issue occurs.
 
Update on this:

I have attempted to install the oldest possible compatible BIOS, but the same problems exist. I am now running on the latest version of the BIOS - 3603.

To better explain what is going on with the pump/fans, this is a screenshot of the ASUS software - http://i.imgur.com/tHIAu5U.png

I have also tried plugging the fan into the chassis fan slot and the CPU_FAN_OPT slot. Both of those give the same result as the CPU_FAN slot.

I've pretty much exhausted my troubleshooting ideas...
 
Can you reset your BIOS to factory settings? Do you have a backup BIOS you can flip to?

I have reset the BIOS to factory defaults, but that didn't resolve the issue.

As for a backup, I did tick the option on the EZ Flash tool to create a backup of the BIOS before flashing it, but the folder I designated for it is empty.
 
A quick search gives the following

The two stock fans connect to the top of the block.

The molex connector powers the unit.

The 3-pin (with 1 wire) goes to the CPU_FAN connector. It gives the Pump's RPM speed which prevents the CPU fan error.

Don't forget to DISABLE any automated fan control settings for your CPU_FAN Header in your BIOS/EUFI, (most boards by default have it enabled). CPU Q-Fan control

Once you have disabled it, you can check that everything is correct by looking at your CPU_FAN's reported speed, which should be ~2000rpm. You can also monitor it from your OS using various available hardware monitoring apps too.

Thanks, but this isn't a fresh install. It has been working perfectly for the past 2 years until today when I updated the motherboard BIOS.

Everything is set up as it should be. I'm still getting the CPU Fan Error and the fans are stuck at 100% making my PC unusable due to the sound of Concorde taking off under my desk.
 
Did you plug the cpu fan into a fan controller? I have the same message on my login but it's due to the CPU cooler fan being plugged into my fan controller and not the cpu slot on the mobo

If you have it setup like you say the same as i have just goto bios and under monitoring set CPU FAN to disable or ignore then you won't get that message again:)
