Default BIOS messed up after upgrade

I have just upgraded my PC with an MSI X99s SLI Plus/i7 5830/DDR4/M.2 SATA SSD(for the OS) combo.
After doing a complete reinstall of W7 64 and all software everything was working fine initially. Then I started getting error messages re overclocking profiles and then the system failed to find the OS -the M.2 no longer appeared on the hardware list

Fortunately the MB has dual bios and after switching to the second BIOS everything was working as normal so I know that there isn't a hardware fault.

I've updated the first BIOS successfully to the latest version and it now recognises all hardware but W7 gets stuck on the first screen and when I reboot it goes into repair mode which crashes and reboots in a repeated cycle.

I though of clearing the CMOS but will that reset both BIOS or just the one currently switched to?
Prior to the crash I had been poking around in the in the BIOS set up screens but had not (as far as I know) changed anything.
Any advice would be welcome.
 
think it resets both bios's not sure

seen a few issues with bootups and m.2drives not sure if same is happening here

are you running latest mb bios version?
 
Well I'm not sure what I did but it seems to be working OK now. After a few more failed attempts, I briefly pressed the onscreen OC Genie button on and then off and it booted up into windows straightaway. Perhaps that cleared some overclocking issue.
After it booted I noticed that a message flashed up briefly saying something like 'Express Boot port driver' installed.
 
It seems I spoke to soon. It was fine when I switched off but when I switched on again today it was back to square one though the backup BIOS still works.
 
Have you tried everything at stock? You could have an unstable overclock
It's running at 3.30GHz which is I believe stock. I suppose the next step will be to push the CMOS clear button which will presumably make sure all settings are back to stock. As the secondary (working) BIOS is I assume already at stock and is working without problems it would seem worth doing. I'm just a bit nervous that doing that might in some way mess up both BIOS's
 
idk why its playing up

did it do it from a cold startup? if so it could be a cold boot bug and corrupted main bios?
 
It freezes on a cold start up - either on the MSI menu page or the first page of Windows (before the animated logo appears)

I tried to restore the Overclockers overclock profile following the posted instructions but got the message
'The SETUP data is not equal the HOLE. So cannot load user defaults' I Googled but couldn't find any explanation as to what this means.

Perhaps the next step is to try to recover the BIOS as per page 1-33 of the MSI manual
