Disadvantages to Forcing File System Format

Really quick question guys (at least I hope so), I reformatted my 2 TB external via DOS took 26 hours as it wouldn't do it via the normal Windows options. Now I'm just wondering before I copy all my data over if this was really a good idea or if this may lead to complications or even failure. Any ideas?
 
I a bit confused why did you have to force your drive to format in dos, and also did you not have a drive limit, could you not have got the drive manufacture software to format the drive???? I would recommend you give more details of your system before you do any data move
 
Windows shows the option for NTFS but upon format it fails. I've only had one other drives like this in the past. The supplied disc does not mention NTFS as a support format, but as the drive could be formatted to it I wonder if this will make it an issue.
