Just say I have some VOB's on one HD and im encoding them , would it be beneficial in terms of speed, to have the output file on another HD?

wouldn't make too much difference really - some, but not a huge amount until you're muxing the audio and video together, which only take unos minutos anyways. depends how old or fragged your drive is, as it's reading and writing to the same drive at once.
