I've just a got an external drive enclosure which causes my computer to freeze and lag every few seconds (music and cursor gets stuck for a second) when connected via eSATA, USB works fine. Problem is I need to use eSATA because the program I'm using to recover the disk seems to only work with eSATA.

what board?

I got this on my gigabyte board, until I installed the newest drivers for the jmicron controller.

Its a Foxconn 9657AA which does use the JMicron controller, I'm running JMicron JMB36X WinDrv R1.17.50 WHQL off the JMicron website which seems to be the latest.

Also running W7 x64 if that makes a difference.

Can you not plug them into the normal SATA ports instead of the Jmicron ones?

On my Gigabyte EP45UD3P I set AHCI to on in the BIOS and SATA native mode to enabled - all ports give zero lag when eSATA bracket is used.

I did not install any JMicron drivers though, only the matrix storage manager.

By normal sata ports you mean the internal ones? I'm running a RAID1 array so I think they're all controlled by JMicron.
