Is there any way to keep playing after you complete the main storyline? I assumed that because it came with the expansion packs (downloaded it from Steam) that I'd be able to keep playing as my main character after finishing with Project Purity. Instead it went straight to the credits.

It would appear you have not activated the brotherhood of steel DLC as part of the installation.
Activating this allows you to play onwards.

In your Fallout 3 folder, run the "FalloutLauncher.exe", click on "Data Files", and check all five of the expansions.
