Fan Problems Help!

Just upgraded to the Maximus VIII Hero MB, but I am having problems with controlling the fans. The bios shows the CPU and 3 Chassis fans as working, and I can SEE them working, but in Win10, the ROG Fan Xpert shows the CPU fan in the RED, not working, when in fact it IS? The large Coolermaster Chassis fan 1, I can NOT control its speed, when Win10 starts its always in full speed about 2600rpm, and is a bit noisy! Also the fan1 graph in Fan Xpert is greyed out? Chassis fan 2 is the same, but chassis fan 3 CAN be contolled, and shows the graph? Fan Xpert 3 is almost useless! I want to replace the Arctic CPU Fan Cooler with the Corsair Hydro H80i, but as a test, I replaced the Coolermaster Chassis fan 1 with the Corsair (H80i) fan, and this fan was SO noisy, always at full speed, like a jet taking taking off, I had to swap it back again!
I had NONE of these fan control problems with my previous MB, a Sabertooth Z77, I am beginning to regret the upgrade! Any help PLEASE.

Fan xpert (or thermal radar) on my z77 sabertooth was so bad I gave up in it completely and bought a grid+ v2. Never looked back.

Are you using a fresh install of Windows since getting he new board?

The fan software with my gigabyte board was useless, i use speedfan instead, if ya cant get that MB software working give speedfan a go, i used the guide i posted below to set mine up.

No, I didn't do a fresh install of WIN 10, because I dont want to spend hours reloading all my apps and games. However, I did have to re-activate Win10. Do I need to do a re-install of Win10?
As for the fans, Asus tech recommends re-installing AI Suite 3, and highly recommends the use of 4pin fans. I will try another software fan controller, if not I will purchase a hardware fan controllers. I cant have the chassis fans spinning at full speed, there far too noisy. Thanks
