Not if you have skype pinned to the taskbar - actually, I just tested it, and skyp stays on the taskbar after pressing X even if it's not pinned. So you're wrong - they do the same thing
And if you run live messenger in Windows XP compatibility mode, it doesn't sit in the taskbar either (still a bloody stupid implementation, and whoever thought of it should be beaten to a bloody pulp with a 6 drive array )
