I'm getting a GTX 780 for my new build, from what I've seen around people find that the ref coolers are more than capable of handling the card's temps when under load. I don't have any intention of overclocking the card so in the efforts of saving money, how do the ref coolers compare to aftermarket when it comes to stock air cooling?

The non-reference ones are actually cheaper, so you should get one of those :D
I recommend the Gaming Edition.

Following from thefogo's post, if you can, always get the non reference cooler. The reference coolers are the "blower" style If that is the correct terminology for it. The non reference coolers generally come with two or more decent sized, decent cooling fans.

The reference cooler is quiet if you don't oc but otherwise it's really noisy as you need to adjust the fan curve to stop it throttling down. I hate my reference cooler for this very reason but at the same time in a fractal r4 the reference cooler is probably better than an aftermarket that dumps heat inside.

There are only 2 reasons that comes to my mind to buy a reference design blower gfx, 1 being you want to watercool(easier to find blocks that fit) and 2 being that you want to run a dual gpu setup where heat will be a major factor and you want as much of it dumped outside the case. Rest of the time you might as well get the better cooler and less noice with a aftermarket model as they are usually the same price.
