HDD problem

Hi all,
got my new build all set up
motherboard gigabyte ga-z77-d3h

i have my ssd sata 3 into sata port 0
1tb hhd sata 3 into sata port 1
and dvd drive into sata port 2

port 0 and port 1 are both sata 3
port 2-5 are sata 2

the bios is not seeing my 1tb hhd in port 1 but the ssd and dvd drive are working fine. The only time the bios shows my 1tb hdd is on the boot override selection.

Swapped the cables round on my ssd and the 1tb and now it sees the 1tb and not the ssd

sorry its a long time since iv done any builds. not used sata before. if there no difference in speed then ways the point in buying sata3 over sata2?
do the drives have to be set as raid to see them both in the sata3 ports because at the moment there set to ide in bios

when i swap it over to AHCI windows won't boot. just blue screens and then restarts. Am i going to have to set it to AHCI and reinstall?
