HDD slowing down SSD startup...

Currently i have a 60GB SSD (OS Drive) and a 5400RPM 2TB seagate drive (storage) but iv'e noticed if i unplug the 2TB drive my pc boots up a lot quicker as i'm not waiting for the hard drive to be recognized in windows, is there anyway to disable it checking the disk and waiting or is it essential for windows to use the drive?

I have a Crucial M4 on the way, and will be running four other HDDs along side it. Wasn't aware of this issue :(

If anyone else has experienced this as well or has a fix it would be most interesting to hear..
